The airport has a single gravel runway, 09/27, which is 1,160 metres (3,807 feet) long. It is one of the few airports in Nunavut that uses magnetic rather than true runway headings. Elevation is about 34 metres above sea level. Statistics Canada recorded 1,190 aircraft movements here in 2010.

Air Inuit links Sanikiluaq with Kuujjuarapik and Umiujaq in Nunavik, and Calm Air connects it with Winnipeg. A weekly Pilatus PC-12 service to Iqaluit, operated by Panorama Aviation for Arctic Fresh, ended on 31 March 2024, leaving Sanikiluaq without a direct commercial flight to another Nunavut community.
